You should not upload the folio-two-wordpress directory, so you have to remove it. The theme have to be in the /wp-content/themes/folio-two directory
Sometimes in some WordPress installations you need to update the permalinks in order to get the pages load correctly. In the WordPress Dashboard go to Settings, Permalinks and click on Save Changes.
You can use CSS to remove or simplify the loader element. In "Style" theme page options there is field called Custom CSS where you can put your custom CSS.
To remove the background image and color of the element and make it more simple, write the following CSS:
#spinnerWrapper { background: none; }
Since the v1.2 version we included a option within the option panel to simplify automatically the preloader. Just enable the check button and your advanced preloader will be changed by a normal spinner. Easy right?

This option creates a custom.css file that you can save before updating your site. Any change you will do over the core files of the theme need to be supported by you. With the v1.4 we changed the way you edit your main navigation bar. Now you must to activate it before start working with it on Appearance > Widgets.
